Попробуйте зайти из консоли:
[mono]mysql -uroot -ppass[/mono]
Вместо pass введите пароль root (вплотную к ключу -p).

Из консоли заходите в MySQL? Простейший .php скрипт к MySQL подключается?

pass - это пароль. Пропишите ваш пароль пользователя root.

Судя по документации, конфигурационный файл phpMyAdmin должен быть где-то здесь /etc/phpmyadmin/config.inc.php
Покажите как он выглядит.
